Exclamation Coils or Transmission?

I had my transmission replaced a year ago, had no problems until this past month. When I first start my car up, it will sputter on then clonk out. If I let it sit for a spell it may start up fine and stay on. It would sometimes shift roughly too. I had it diagnosed and it came up with coils 1,2,4,5 misfire. The guy did a major tune-up, stating it should do the trick. Well, once I drove it home, I noticed that now it ran faster, a little too fast. As I brake at a stop light, it will try to jump forward just before I come to a stop. It has never done that before.
What I need to know is what needs to be done first?

I took my car to another shop and they said I need my tranny serviced and coils replaced after.
