99-00 Si/SiR are EM. All other 6th gen USDM and Canadian Civics (coupe, sedan, and HB) are EJ. The 6th gen JDM Civics are EK.
The line and body (EJ, EK, or EM) are the 4th and 5th digit in the VIN#.
The 6th digit in the VIN# is the engine code. The following engine codes apply to the USDM and Canadian Civic only. The JDM Civic engine codes are different.
6 = D16Y7
7 = D16Y5
8 = D16Y8
1 = B16A2
The 7th digit in the VIN# is the code for body and tranny type. The following codes for body and tranny type apply to the USDM and Canadian Civic only. I don't know the codes for JDM body and tranny type.
1 = Coupe/5-speed manual
2 = Coupe/4-speed auto, CVT (USDM only, the CVT was not a option in Canada)
3 = Hatchback/5-speed manual
4 = hatchback/4-speed auto
5 = Sedan/5-speed manual
6 = Sedan/4-speen auto
