That's just a problem with the 99 and 00 civics, yet not the 96-98 which doesn't make much sense to me since they're practically the exact body style...
Simply, remove your door paneling and fix it again. But, make sure that you pull the railing closest to the door hinge TOWARD the window before you tighten it back up again, and i mean really pull on it, make it as tight as possible, the back hinge too but that one doesn't budge as much...

Each time you lower your window, do not close your door. I've noticed that by having the window raised when I close the door, I cut down the amount of times i've had to fix that damn thing by like 80%.

When you are raising the window, sometimes you can see that the window starts to tilt, simply stop rolling it up, pull the tilt so that it goes back to being vertical then continue raising.

Also, when you raise the window and you notice the slightest hint that it's beginning to struggle, lower it just a bit, then raise it again.

In all honesty there's not too much you can do, just don't slam the door and pay attention to what's going on when you raise the window
the absolute best thing is when I lower it like an inch then raise it again when it struggles, ever since i've started that habit i haven't had a problem

i'd also get some spray lubricant and spray it in the tracks with the windows down. that'll help it slide up and down better

My car has the same problem. I drive a 99 Civic LX. I took the door panel off and checked all the bolts holding the power widow to the elevation track. They were all snug so I checked out the window tracking. The plastic stripping near the side-mirrors was the problem. I sprayed down the window trim and the window track with WD-40 (go figure) and after rolling the window up and down all the way twice, the window now rolls up all the way without snagging and going crooked. No more squeak, and no more whistling while going down the highway after trying to roll it up.
