EGR Problem on a 2000 Honda Prelude......

My check engine light is on and when i get the car scanned it says Catalytic below threshold and EGR insufficient flow (twice). Does the fact that I have a catalyzer Test Pipe installed instead of a regular Catalytic Converter make a difference? I am also planning on gettiing my car tunned with my AFCII ***** Converter and I wonder if this will correct the problem.
