JDM ECU and emission (specially in MD)

Has anyone ran into any issues at the emission test with your JDM engine swap ? In MD, they scan the ECU to make sure your engine is not throwing any codes.
I'm considering 98+ spec B18C swap. I was thinking since the swap is OBD2 and my 00 hatch is also OBD2, i wouldn't have any issues, but i heard from couple of people that it will throw out codes regardless. I was told to swap out to 99-00 Si ECU just to pass my emissions but wanted to see if anyone had already dealt with this problem.

I have a jdm 98 b18c in MD and i had no problem with the ecu but passing the HC portion of the idle test was a mother. You can get it to pass but depending on how well you have it tuned and your other mods, it can get expensive.
