Like ebsituner said, it depends on the dealer. I asked an advisor at my dealer and he said that whatever I have done to the car, it would just void that part or anything that it affects. I asked him about a cai and he said that if I really had any worries about it voiding it, I can just put the stock intake back on, since it's just a bolt on. Just ask your dealer.
