Its on one of the primaries and not at a point where all the pipes merge and become one? I think thats screwed. Best bet would be to get a new Header or have that one retapped/sealed and relocate the O2 sensor to where you get one pipe combined!
It will screw up the O2 readings as far as trying to tune goes since youre reading off of one cylinder vs. the combinded engine effort. Every engine is different and every cylinder is different in that respect.
